So, I started a little programming project, codename: The Matrix. It is programmed in c++ and it's just a physics particle simulator that works on the molecular level in a super tiny universe. I need your help to create algorithms for this and get ideas and concepts for how it should work. Please make the concepts realistic and reasonable and if you can attach pseudo code (or c++) or algorithms for it.
